The chromosomal differentiation in the Aegean endemic species Allium bourgeaui R ech . fil . has been studied. By using mean values from 7–10 metaphase plates from each individual it has been possible to analyze minor differentiations in arm index (r) and satellite index (sat. i). Intrapopulational variation and population structures are discussed in relation to reproductive systems. Between the two intraspecific taxa, ssp. bourgeaui and ssp. cycladicum B othmer , there is a discontinuity in marker chromosomes, visualized by the indices used. Within ssp. cycladicum chromosomal differences between plants from the northern and the southeastern islands of the Cyclades have been found.
