Phage display technologies were used to construct single‐chain antibodies (scFv) against (MCF‐7) breast carcinoma cell line. This paper devoted to model the secondary structure of constructed single chain fragment variable (scFv) using swiss model and insight II software's. The scFv structures have been built into template‐based homology model. Multiple sequence alignments often are used in template‐based modeling of protein structure. In combination with other tools, including clustering and refinement, the scFv predicted secondary structures are enhanced. However, these methods suffer from two problems that virtually determined structures. They frequently contain significant errors, and their accuracy cannot be easily measured. Those problems have been overcomes by following evaluation methods (Verify3D, ERRAT and Ramchandran Plot). These methods are aimed to predict more accurate models that measure the residues error. The results showed that the accuracies of the scFv predicted secondary structures were significantly improved.
