Developing new tools to target natural products (NPs) can be applied to isolate novel NPs from complex samples. We have developed native and deuterated chemoselective labeling probes to target phenol‐containing glycopeptides by the ene‐type reaction. After “clicking” with the biotin handle, the labeled NPs can be enriched, followed by the LC‐MS and MSn analysis for structural prediction. Using Amycolatopsis orientalis as an example, a vancomycin‐related glycopeptide was labeled and characterized by our labeling strategy, showing its potential in glycopeptide discovery.
