We report here the genome sequence of IL6288, a prophage-free derivative of Lactococcus lactis subsp. lactis strain IL1403, and confirm precise deletion of all prophages. Several single-nucleotide variations and an extra copy of the IS 981 element, apparently having a minor influence on cell physiology, were also detected in the IL6288 genome.
