To uncover the genetic basis of complex disease, individuals are oftenmeasured at a large number of genetic variants (usually SNPs) across thegenome. GemTools provides computationally efficient tools for modeling geneticancestry based on SNP genotypes. The main algorithm creates an eigenmap basedon genetic similarities, and then clusters subjects based on their mapposition. This process is continued iteratively until each cluster isrelatively homogeneous. For genetic association studies, GemTools matches casesand controls based on genetic similarity.
