Baliem Coffee or Wamena Arabica Coffee (Coffea arabica) is one of the best coffees in the world with a distinctive aroma, taste and high commercial value. Wamena Arabica coffee germplasm has not been widely reported so it needs to be identified molecularly, for screening purposes and maintaining its quality. This study aims to molecularly identify the genetic relationships of Wamena Arabica Coffee used the Random Amplified Polymorphic DNA (RAPD) marker. The stages of this research were sample collection, morphological observation, DNA isolation using the CTAB method, amplification using PCR-RAPD, measuring DNA concentration using a spectrophotometer, and data analysis using UPGMA NTSYS version 2.1. The results of the electroferogram showed that pRAPD1, pRAPD2 and pRAPD5 primers produced a band pattern with high polymorphism as well as indicating the genetic diversity of coffee. Based on dendogram analysis, samples of C. arabica L. were tested on 5 coffee genotypes, obtained 2 groups of coffee, namely Group 1 with only one variety, namely sample (V) Arabica Typica from the Assolokobal region. Group 2 with four varieties, namely (I) Catimor, (II) USDA, (III) PM 88, and (IV) Linies795, from Wollo. Phylogenetic construction produces a similarity coefficient of up to 72%, indicating that the population of Wamena Arabica coffee is closely related. The results of this study have obtained the genetic fingerprint profile of Wamena Arabica Coffee. The advantages of Wamena Coffee in the future can potentially be derived through much more advanced molecular technology.
